Update TODO.txt and init.rs to manage atlas-project.mdc

- Added a new entry in TODO.txt to remove atlas-project.mdc from shared agent rules and migrate it to manual cloning for new projects.
- Updated init.rs to include atlas-project.mdc in the project initialization process, ensuring it is created in the appropriate rules directory.
