Enhance VFS functionality and performance improvements

- Added VFS recording mode and optimized watch setup to reduce OS file-watch handles during `atlas serve` startup on large projects.
- Introduced PrefetchCache directory init-file resolution for faster directory handling during snapshot prefetch.
- Fixed propagation of `sync_scripts_only` to `InstanceContext` during tree freshness checks in `ServeSession`.
- Enhanced scripts-only mode to filter non-script files at various processing layers.
- Set `core.longpaths` git config during repository initialization for improved Windows long-path support.
