Add VFS recording mode and enhance git configuration

- Introduced VFS recording mode and non-recursive watch support to optimize file-watching during `atlas serve` startup for large projects.
- Enhanced scripts-only mode to filter out non-script files at various processing layers.
- Configured `core.longpaths` in git during repository initialization to support long file paths on Windows.

These updates improve performance and usability for users managing large projects.
